Ziva follows a motorbike that has set off her spidey-sense and, as she passes a sidewalk cafe in her car, the cafe blows up, killing two FBI agents. She pursues the villain on foot. When he realizes he's being followed,he turns and looks at her. Ziva recognizes him as a Mossad agent and lets him go. In search of answers, Ziva goes to the Israeli embassy and questions Officer Michael Bashan. He originally believes that Ziva is there because she found out that Mossad had been spying on her apartment. He shows her photos of her and Tony who has "been visiting (her) apartment at least once a week." When she tells Bashan what she saw he is shocked and informs Ziva that the man she saw is supposed to be dead. Bashan tells Ziva that Mossad did not sanction the bombing. He tells her that the FBI issued a warrant for Ziva's arrest because she left her car at the crime scene. Ziva goes on the run, and the FBI moves in on NCIS HQ, on the assumption that Ziva was a double agent. Gibbs, retired to a beach in Mexico, gets a call from Ziva. Against his better judgment, he is lured back to Washington, to help Ziva. Ziva tells him that the NCIS team are hamstrung by the FBI warrant and only he can save her by operating outside the chain of command.

The plot centers on the FBI's race to find Ziva, the NCIS team efforts to secretly help Ziva, and Ziva's efforts with Gibbs to work out whodunit and track them down. The finale is a show-down in a hotel room with the female assassin who is behind the whole deal: the ex-Mossad agent turned out not to be the main baddie. The tiger fight between the two female assassins is ferocious but Ziva keeps taking the kicks and punches until she extracts a confession from the baddie. She then terminates the baddies consumption of air and reveals to Gibbs that she has become an investigator: she wired herself for sound and recorded the confession that proves that Ziva was not the bomber. Gibbs maintains that he has not permanently returned.
